The mods exist in the staging directory. The Larian Launcher says the game's profile folder is "Appdata\local\Larian Studios\Baldur's Gate 3". The Mod folder at that location is empty.
I figured it out last night. Writing this out for anyone whose mod doesn’t work due to patching both exe files rather than one.
